The species diversity of phytoplankton was formed by Bacillariophyta (42%), Chlorophyta (28%), Chrysophyta (11%), and Cyanophyta (10%). The peculiarities of phytoplankton taxonomic structure and of the ecology of individual species of plankton algae of the lakes of the basin are presented. Indicator species of the ecological state of the lakes of the Shuya River basin were revealed. The peculiarities of the species composition of phytoplankton of the lakes depended on the natural conditions of their catchment areas, on the intensity of anthropic load, and also on such factors as their trophic level, coloration, and pH value.
